This one, also the one where it shows Bart and Lisa as younger children getting along, stealing cookies, etc. Reminded me of my relationship with my older bro - thick as thieves up till 8-10, fighting like dogs from 18-20, then maturing and being bros 4 life again.
Lisa the Skeptic really spoke to me. It breaks my heart a little when folks lump it in with later "Lisa" episodes.
Ironically, for me, it's the episode where they realize there is no meaning to the episode. Seriously.

All those are excellent choices and all I would add for now is the one where the kids reunite Krusty with his dad. For me it just hit that nice balance of emotional and funny.
Also the episode where homer ends up in that strange dimensional world and the one where he eats the chili pepper that makes him go crazy and has a spiritual journey through the dessert
