I recall reading somewhere that it was a joke so that people watching at home would wonder if the color (either on their tv or the station) was messed up. But that may just be a retroactive explanation.
The more likely explanation is that it was just a stylistic choice or that it might've had to do with color balancing.

The show had no budget in the beginning so they took a huge shortcut with hair. Bart and Lisa don't have any lines or coloring to show where the skin ends and the hair begins. If Simpons character had regular skin tones this would make them look like bald mutants. By giving everybody yellow skin you can get used to seeing them as blonds.
