It's literally exactly what Whedon was going for. Why do you think Klaw comments on him quoting Stark and compares Ultron to Tony? And then Ultron gets all mad because he has a oedipal hatred for Tony despite the reality that he acts just like him.
Then there's the scene where Wanda mentions that he doesn't know the difference between destroying the world and saving it, and asks Cap where he thinks Ultron gets that. The inference is that he gets it from Tony.
People don't give Whedon enough credit for what he did with Ultron. It was definitely different from the comics but if "Ultron based on Tony Stark's brain patterns" was what he was going for, then it was perfect.

Ultron plans on breaking the world to make a new, better world, thus using the pun as a retort to Steve, Tony replying that he was going to make the joke but Ultron said it before he could. Its a clever way of mirroring Ultron with Tony.
