Prime had less retarded stuff like Professor Princess, the speedster villain, the Constructicons, pushing Blackaracnia, stupid relationship drama, Sentinel Prime to name a few things. Prime also had a more entertaining Megatron who hasn't a talking head for a season and a more entertaining Starscream.
Animated was ugly trash. Prime had issues but at least it wasn't repulsive to look at.

Out of all the Transformer incarnations, this one felt like it tried to push a toyline the most, with all it's cyberkeys bullshit.
Prime was good for a bit but then it just became fetch this fetch that. And only big episode were amazing. season three of animated was one most hype transformer arc ever. Half season no humans. And that Megatron vs Optimus fight.

BW was ugly due to it being a 3D animated show in an era when it was even uglier than it is today, but would have been fine aesthetically if it wasn't done in 3D.
tl;dr Highly stylized, angular designs, or lanky armed scarecrow 'bots look like shit. Beast Wars had more traditional Transformer designs, but it was hampered by early 3D animation being fucking terrible.
I liked Prime's Transformer designs. Always disliked those noses they had in a lot of the other media.

Lockdown is the best new-ish Transformer in AGES. He is so fucking cool. Not to mention that if you really stop and think about what he does it's incredibly disturbing.
