There are plenty of hints that his craziness was always there. Theres the whole "Getting thrown out of the police academy" part. Also it seems that whatever caused Rocky to be kicked out of the house was Freckle's fault.

In one of the letters on this page, it looks like Rocky is saying "It wasn't all your fault"

Pretty sure Rocky took the heat for something Freckle did or could have been caught up in. Rocky was also the family fuck up/troublemaker in some way.

I like to believe Freckle went through some pretty fucky trigger-happy related incidents and troubles during his time serving in the academy that blosommed as a result of his permanent stress and anxiety issues due to Rocky being around and getting him into shit most of the time
to think of it, I think it pretty much fits with the whole 'jekyll and mr hyde' aspect of his character as well as serving as the principal reason as to why nina is so abrasive towards Rocky and overly protective towards Freckle

This is the page that guy was referring to. Don't forget early on in the comic when Rocky was talking to Freckle about getting kicked out of the academy, and he said "The boys in blue didn't care for the ARGUAHAHAHAH?!" or something along those lines. He's seen Freckle's dark side before, odds are the incident that got him kicked out of Nina's was related. Freckle went crazy, did something terrible, and Rocky took the rap for it to cover for Freckle and prevent it from ruining his record and stopping him from getting into the academy.
