Depending on what exactly "it" is, I'd say Mystery Incorporated. With Gravity Falls, you knew the whole time that it was going to get a little weird and a little wild but MI had the whole history of Scooby Doo with it, which meant that when it subverted expectations, it had more of an impact.

I prefer Mystery Incorporated personally, though love both.
It's worth noting that i'm actually a fan of the Scooby Doo franchise though, so i'm biased as fuck with that.
It's also worth noting that while some of the monsters/criminals of the week in Mystery Inc were incredibly hit and miss, I think the best ones in it are some of the best in the franchise.

Also, I personally prefer SDMI to GF, but both are realy great and deserve to be praised for what they are. I just appreciated the way SDMI went about their mystery(ies). SDMI was about some dark conspiracy, while GF was fun, weirdness. Personal preference.

Zombie Island has the advantage of coming out at a time where Scooby Doo was kinda dead and it had never had an actual serious story. It had supernatural stuff before, but never played in a serious regard...unless you count 13 ghosts, but that never finished and wasn't good.
