This isn't Gundam, dude. The prototype isn't the most uber powerful unit of its line. It's a testbed meant to prove the idea works. Hell, there's a whole mini montage showing the evolution of the Omnidroid as different versions fight various supers.

The "little" version was designed to operate within the relatively small confines of the island. The larger Omnidroid would have had limited mobility there.
They probably just shifted the memory core from the smaller version to the larger one after it was judged complete.
