I'd make the first arc longer. It's way too compressed - and a lot of things go nowhere (the fountain that turns people into murmurers, Elyon finds the truth about him and returns to her friends off screen, the guardiands to basically nothing to defeat Phobos).
Make it more serious. Have girls experience geniune trauma, show collateral damage to their lives. How tasking it would be to keep secrets, have their parents discover and have girls choose between family and duty.

The show was pretty terrible, and the comics veered off the originally-intended plot, and then eventually went to shit before getting readable again, then dying off being a shadow of its former self.

Take the rights from Disney. Let the original writers do what they wanted with the series.
Barring that, honestly, take the episodic plots from the later comics and sprinkle them here and there between (or even in the middle of) some of the more relevant plotlines.
Another thing that could be done is to actually, y'know, have the characters age with the audience. We should've seen the girls grow up and eventually become their future selves, as opposed to having not one but TWO issues dedicated to "What's the future going to look like?". At least then if you decided to go Slice-of-Life for 2 years straight, it's not automatically boring as shit.

They lead the rebellion and they kill Phobos.
