I'd assume if he rocky skin is sufficiently flexible to allow for finger movement, and supposedly fine motor control at that (don't think its ever been hinted that Ben's manual dexterity suffered, would think that might be a problem with his piloting skills at least) that a rocky penis isn't out of the question.
It wouldn't exactly be, you know, usable with a human female. The skin might not actually be rock but for all effective purposes its rough and course, would be like taking a belt sander to ladyparts. Maybe some metahuman females would be able to handle that action without damage.
Still, I can't help but imagine that he has something like a bird's cloaca down under those blue shorts - a single orifice for all excretory functions. No penis, just a rocky gash similar to his mouth structure.

That gets back to the manual dexterity bit, if his sense of touch was completely borked I would think that would make his darn near handicapped as far as manipulating objects with his hands. But to my knowledge thats never even been hinted at, he seems to have all or at least the vast majority of his accustomed manual control.
As weird as it sounds, his rocky hide appears to have a functional sense of touch. I can think of multiple cases where this *was* shown, like... FF #250 where a Skrull disguised as Cyclops blasted him in the back and he immediately youch'd, commented on being on the receiving end of Cyke's blasts before and they were never hot. He was able to feel, and immediately feel, a heat blast to his rocky hide. If he lacked any sense of feeling on his skin, he might have felt the heat as it radiated down to the actual flesh but it wouldn't have been as instantaneous or sharp.
Its possible his thing-thing is fully functional. Again, depressing.
