Eobard was fast enough to fight a 5 year old Flash to a standstill. It is said he wasn't able to BEAT the Flash which is why he traveled back in time, but the fact that the Flash couldn't protect both himself and his mother shows he wasn't leagues above Eobard either.
On the flip side, Zoom fought a One Year old Flash to a stand still - showing a minor speed difference. Yes, he was able to redirect Barry's lightning, but that's an example of Zoom's speed-stealing/speed-deferring abilities (as we all know it's not actual lightning, it's speedforce lightning). When 1 year Flash and Zoom raced around the Star Labs complex, there was a scene where Barry and Zoom were actually neck and neck as the climbed to reach terminal velocity. When falling at what we are forced to assume was terminal velocity, Zoom got the upperhand and again stole Barry's speed.
It's Zoom's experience and his unique control over the speedforce that allowed him to stomp Barry so thoroughly. Assuming Eobard has enough speedforce to not zap out like he did against Future Flash, I don't think Zoom has much of a chance against the Reverse Flash - at least not based off of what we know.

I like both shows, but Flash does it better. It's partially due to the fact that these characters/events are actually happening in the Flash, while in Gotham it's a prequel so everything is "hint hint wink wink" which comes off as shoehorned. The other is that Flash embraces the fun and corniness of a comic book show, Gotham tries to go for gritty so the "He's a riddler that one" sticks out.
