There's a couple of things in the last episode that could foreshadow a conflict between Dipper and Mabel. The glass the the picture of them breaking, Stan commenting that 'it's unnatural how well you two get along' and Mabel replying 'we still have all summer to drive each other crazy, or something along those lines.
Honestly though I'm not convinced there's going to be a big conflict at all. It doesn't make much sense for Dipper to feel betrayed by his sister, seeing as she was right in her decision to trust Stan.
Plus, Alex is pretty adamant about the Pines twins getting along, so if they do have a 'fight' like some fans are predicting, I don't think it's going to be anything serious. It'll resolved by the end of next episode.

The key thing is whether or not it will be a childish tirade or a more smaller isolation.
Dipper's smart, but not exactly subtle. He'll:
1. He'll casually distance himself from Mabel and Stan, making excuses to do things away from them and hang out with Stanley. This will culminate in a tirade at Mabel.
2. The venting scene comes immediately and quickly, with the distance very real. The twins hardly speak a word and Dipper talks to Stanley and whoever will listen, simply not caring anymore. He'll find himself in isolated and in mortal peril in the woods or something.
And they'll reunite over stopping Bill and seeing the brothers' relationship along with Stanford's motives.
