I have no clue about the Megaman universe, it's just something I generally noticed just now. This happens quite often in other media as well, if you think about it, and considering where we are right now in terms of technology, it seems to be quite outdated.
C3PO and R2D2 from Star Wars come to mind, for example. Considering they could just share 0s and 1s via wireless transmissions nowadays, it seems a bit silly to me right now that they communicate with beeps and actual language.

The thing with Mega Man is that it's canon that, in the Classic timeline, the Robot Masters are ABSURDLY close to human mentality. They feel everything, but their one limitation is that they can not truly self-determine. They're unable to choose to disregard things that are programmed into them. That's kind of what I was trying to get at with the sodium ion analogy. On a basic level, all our thought processes are based on the movement of ions. But you and I couldn't understand what those movements actually mean, and it wouldn't be great for communication. I don't know anything about Megaman as I never grew up with games, but in hype of When Worlds Collide I started reading them and they're pretty good. I still read them. The strong point of series is that it never had point when you want to ask what is this bullshit, but it never had golden age of sorts like Sonic had. Mega man is kinda stale, but if you like Ian Flynn's writing and, well, work that Sonic's creative team does as a whole, then you'll like this too.

Technically the Robot Masters do wirelessly speak with the robots they master. They speak in english to each other and to humans. Because that was the whole point of their design, to put a "human" face on robots so that they wouldn't be treated as simple tools or machines.

The problem wasn't that Ra Moon brought their shells back, it's that Ra Moon somehow brought their personalities back using Wily's "data".
In the SAR game, Ra Moon gives them new shells and Wily individually reinstalled their IC chips. In the comics, Mega Man destroyed their chips in the MM2 arc. It was a bit of a goof.

Think of those promotional tie ins the Sonic comics do for Sonic games, where they only ever do the intro cutscene or first level of a game. It's like one of those. You can find scans online, but it'll probably never get an "official" release.
