Well, the problem is that usually characters in long-running shows end up killed off either because their actor is fired or because they die. In the first situation the death is sort of a middle finger to the actor, while the second is pretty much impossible to not do offscreen.
That being said, Laverne's death in Scrubs wasn't half bad.
Obviously his death was appropriately undignified, but I like the way the after-effects of 24 was handled.

Ace was a regular character. He showed up during the arabasta arc which was like episode 130-something and then he'd make regular appearances every once in awhile especially between arcs. Hell he was even in all 30 episodes of luffy's origin arc. I'd say he was practically an unofficial member of luffy's crew even.
But I think the poster was more referring to the many other character deaths, lots of which took place during character origins and flashbacks. My favorite has to be Dr. Hiluluk. Oda knows how to kill characters off and not make it seem cheap and at the same time its very emotional.

Luffy nearly gave his life trying to save him. Ace was his brother and in luffy's backstory, Ace, Luffy, and Sabo made a kind of proto-strawhat crew which was run similarly to have luffy captains his own crew. I think its fair to say that Ace was luffy's original nakama before meeting anyone especially after losing Sabo.

Superman The Animated Series had a great death for Dan Turpin, which was used as a sort of cartoon funeral for Jack Kirby, complete with cameos from a bunch of his characters, including Marvel ones.
Solomon Grundy had a great death in JLU.
Smallville killed off Jimmy Olsen, of all people. His death wasn't that bad except for the part where they said he wasn't the real Jimmy Olsen all along. The deaths of Pa Kent and Lionel Luthor were really good, too. And Dr. Swann died offscreen but they treated it with respect and his character still had importance. In the Season 11 comic they say it was in his will to establish STAR LABS with his estate.
ReBoot faked us out with deaths a lot but then they all came back somehow. All those deaths were really good, though. AndHexidecimal'swas real, too.

If we're going with anime i'd agree about Merry and I also thought Jiraya's death was well done.
As for cartoons i'd say Optimus Prime and even after being revived and reprogrammed to be evil he still sacrificed himself to save people.
