How closely are they based on Charleton characters?
They were originally intended to BE the Charlton characters until DC made Alan Moore change them. The script stayed the same though. So all that was changed from the original version was their names and costumes.
The original Charlton comics though could not have been less like Watchmen.
So I've been power reading through Ewing Ultimates and it's really making me long for the days when there were still frightingly beautiful mysteries left in the Marvel Cosmos

I really liked the silver surfer that was part of that whole era. Vol 2 and it went on for some time after.

Check out Sean Howe's Marvel Comics: The Untold Story. Lots of "inside baseball" type stuff. The chapters about the years leading to Marvel's bankruptcy are especially interesting (the problem was so much bigger than just Bob Harras cocking it up as editor-in-chief... if anything he was a minor player in Marvel's downfall compared to then-owner Ronald Perelman and his junk bond trader circle).

The "darkness" is the cynicism and deconstructionist philosophies Watchmen helped give rise to.
Manhattan's literal involvement in tampering with the DCU is being used as a metaphor for that real life trend.
But just because Manhattan made the universe darker doesn't mean he MEANT to.
He could be apathetically playing god, unaware of or unable to help inadvertantly skewing the results of his experiment because his own personality is cynical.
If Bruce could travel back in time to prevent his parents' murders, would he, knowing all of the lives that would be lost if he didn't become Batman?
He would and then there'd be a big arc about how everything sucks without Bats(even though a better story would be Gotham not having costumed villainy without Batman) and then that version of Bats would go stop the past Bats from saving the Waynes.
