Just the way gills work. Fish gills do work out of water, just not very well. It isn't completely unable to breathe, just can't breathe well enough to keep functioning and it gets worse the dryer the gills get. It takes most fish a pretty long time to actually die out of water.
It'd be like if you stuck your head underwater and could inhale water through your lungs just fine, but slowly had a decreasing ability to absorb oxygen which would kill you if you were under long enough.
