That's quite odd and something that I haven't heard of. With the new update, I switched to Sugarcube's Release Candidate 1, which might fix that problem, not sure. Up until now, Sugarcube was in beta, so maybe the RC will be more stable.
Other than that, be sure to try that other anon's solution. I know that Chrome is a bit bitchy with Twine recently, although it should STILL work, but I tested the game on Firefox 41, never ran into that problem.
