Only real way to "kill him" would be to destroy 100% of his body a la Majin Buu, in which case his data/soul would be uploaded and reloaded into a new, identical body by the GA. The only way to make sure he couldn't come back would be to literally destroy 100% of The City, as the hardware for the Netsphere is embedded in all of the Megastructure walls. So long as the Megastructure exists, Killy exists.
Nihei even called him immortal semi-recently, so even that might not kill him.

And just to expand on that, I don't think anything in anime (short of TTGL) could destroy the City. It's a mostly solid chunk of metal that extends several billion kilometres in every direction and probably weighs more than an entire supercluster of galaxies.

That's impossible, because you're describing a black hole. Not even black holes are that "dense" since their event horizon must be farther out than that.

Black holes are infinitely dense. The event horizon is not physically a part of the black hole, just a radius around it where the gravity is too strong for light to escape. Because the City is spread out over billions of km rather than compressed to a single point, there is no event horizon.
As for the mass, the reason it doesn't collapse into a black hole is because there are "gravity wells" on the City which prevents that from happening.

You're right its impossible and would collapse itself into a black hole, but you are seriously underestimating the density of what amounts to a very large building compared to the density of a galaxy. I'm unsure if the City's mass is that of a super cluster, but the amount of mass in the city is probably on par with a galaxy.

Blame universe is ridiculous advanced, it's was either implied or outright stated they've found a way to harvest dark energy to power shit and create much of the matter that composes the megastructure. The GBE isn't even a form of projectile weapon, all it does is remove the restriction provided by the city keeping things stable and lets the resulting gravity crush whatever is in the line of fire into oblivion.
