This happens with every grand scale story like this(quite a few things maybe misinterpreted as plotholes too but a lot of them feel like they're done on purpose to leave the reader/viewer wondering...this is a mystery manga/anime after all)

Don't get me started on fucking plebbit halfwits circlejerking about how revolutionary it is that it tackles time travel so well. No it fucking doesn't. It's still paradox riddled crap.
