Yuna actually is a magical girl for the entire plot and is always in on the magical world, while Madoka was always an innocent outsider that had to be protected.
Tougou didn't try and fuck shit up exclusively for Yuuna, she cared about all of her friends. In fact, Tougou wasn't really crazy at all and she even shuts down Yuuna's speech about being a hero pretty hard.
The Hero Club aren't exactly being used for an "ulterior motive", the Taisha just want them to protect humanity. It's just that God needs prayer badly and the Taisha are imcompetent as fuck.
Also death would've been a mercy for the Hero Club had Yuuna not punched everything into daijoubu.
I'm surprised that you didn't compare Fuu and Mami since those are really the only two characters you could call extremely similar, although Mami is elegant ara ara and Fuu is a chuuni.

My dad used to work for AIC (the studio that produced Gen'ei) and he said a friend of Shinbo was at their first planning sessions just before he started production on Madoka, just like how John Lasseter told Jeffrey Katzenberg the basic outline of A Bug's Life right after Katzenberg left DreamWorks.
Then Shinbo greased Aniplex's palms so Gen'ei would have funding difficulties and he could release Madoka first.

Yuki Yuna was a nice Mahou Shoujo with a normal start, a hollow belly, a great rush-to-end and a bad ending.
