Schools serve as a simple justification for character organization. It also allows for characters to be naive enough without looking retarded (he's just young, that's all) for character development, provides an excuse for uniforms and unusual rules, and reaches the target demographic of teenagers.
You could do all these things without using a school as a pretext, but that requires a greater effort for relatively little gain. Have you noticed how most of these school settings have absolutely nothing to do with school? Schools are just a baseline.

By then most people are relatively cynical, or at least worldly, so it would look incongruous if they acted with the same childishness and naivete that is frequently portrayed in teenage characters.
High School is essentially the lowest common denominator.
Everybody can relate in some way become everyone went to high school. Not so with college.
