A curious thing is how Ymir had the chance to write a letter. That means that she has her hands free, which is a pretty dumb thing to do if she were a prisoner since she could injure herself and shift. I imagined that they were keeping her imprisoned like Eren, chained up and gagged, with no chance of causing herself an injury. She even had the chance to make Reiner promise to hand over the letter, implying that she's free to talk. And then there's how she had access to paper and ink, you could say that Reiner could have snook it in, but goig by what I said earlier, Ymir must be a prisoner with a lot of privileges for being allowed to have those kind of freedoms.
My guess is that she's stuck in warrior village for having eaten Marcel, but there is something about her that's keeping her from getting executed. That still doesn't mean that she's fully trusted and therefore she's not allowed to leave. The letter may even contain a plea for Historia to join BRZ and go back with them to warrior village, since Ymir could have thought that it was safer there.
