All these shows have something in common.

They either deal with the death of our planet or they are set in the far future of our planet when it has already died and been reborn.

How come this theme is so rare when pretty much all shows making use of the theme end up being great? The world building potential is massive.

Compared to most other themes and tropes it is. And no, I don't count "humanity has advanced beyond a type 1 civilization"-anime because that's an entirely different theme.

It is the melancholic atmosphere and the death of and/or the rediscovering of the old world that I like.

SSY might have been good with a director that knew what he was doing and some better animation. As it is it's just an unwatchable mess most of the time.
SnW is complete shit aside from some nice visuals, shit characters, an interesting setting wasted and a rushed ending despite having one episode dedicated to a girl holding her piss. The fact that this garbage still has a following today baffles me.

Are you just trying to describe post-apocalyptic stuff? Because that's not rare at all, it's common in all media, and there's a huge range of quality like with all settings. Hell, even among the ones you mentioned, I'd only call Jintai, SnW, SSY, and maybe TTGL great. Kaminai was okay, Gargantia went to shit like three episodes in, and Saikano and Now and Then Here and There were shit all around.

Not really post-apocalyptic. But post-apocalyptic far into the future when the last traces of our current civilization are starting to disappear. It also needs to have that special melancholic feeling to it and focus more on world building and rediscovery rather than action.
