The few theories I've seen are that it was recent enough to everyone getting turned into LCL that her body/soul was also included in it. Keep in mind Shinji was also dissolved into LCL in his own EVA at one point.
Another theory is that she just didn't die, and was still alive in the remains of the EVA. She does have the bandage on her eye so it seems that she may have been super-injured/dying but the Instrumentality happened before she was actually dead.
Another point is that Yui, Shinji's mom states "Any Animal Which Can Envision Itself Within Its Own Heart, Can Come Back To Life."
When Instrumentality happened, it was literally the third impact. Everyone DID die, ultimately. The people alive may be the people who were strong willed enough to want to keep living.
It is unclear if other people are alive at the end of EoE. Some people seem to interpret Shinji and Asuka as being the new "Adam and Eve", but I think they are simply the only people who have emerged from the LCL at that point.

Another question: So I read that the reason the pilot's were chosen to pilot each eva is because the spirit or soul of one of their relatives was inside of each eva. For example, Shinji's mom was in 01, Rei-I was in 00, and Asuka's Mother was partially absorbed into 02. Not sure if that's the correct interpretation but even so is there a reason Toji was chosen as the fourth child?

Yep, it is. Kaji specifically tells Matsuo to look into "Code 303" I think it was 303, maybe 606 or something. Mitsuo then says "Shinji's class?".
It was completely a front for pilots, and every person in the class would have eventually been an Eva, in theory, as they were all candidates to be 03 instead of Toji.

Just watch the rebuilds. If you were fine with evangelion + EoE you will still appreciate them after the rebuilds. Hell, 3.33 inverts your frustrations with Shinji as a character and allows you to be sympathetic toward him. The whole thing makes you frustrated with every character not named Shinji.

I think the reason I liked Asuka's final fight is because it's the most destruction you've seen an EVA pilot willingly do, and the only reason she lost was because she ran out of power.
I appreciate that even though Wonder Boy ultimately saved everyone again, it's clear Asuka and her EVA were the superior fighting team in the end.

There are some notable changes in 1.0 -- Unit 01's hand doesn't protect Shinji from falling debris, for example. 2.0 changes things pretty dramatically, introducing Mari, adjusting Asuka's arrival, and then going fully into a new story as the movie goes on. 3.0 is 100% new.
Kaworu's seiyuu has pretty much confirmed that the movies are a sequel, not that there should have been much remaining doubt.Shinji is probably an Angel now.

2.0 has major changes because 1.0 covers episodes 1-7 and 2.0 covers everything else through EoE. Some changes:
-Asuka doesn't have the same piloting problems as in NGE
-Rei's personality is revealed much earlier
-Mari is added
The pace is much faster and character development is trimmed from nge to the rebuilds.
3.0 acts as if the third impact from EoE was avoided by Shinji but the world is still feeling the effects of the near-miss.

Then he doesn't want to pilot again when he wakes up in hospital after Ramiel boiled him and stopped his heart, Rei says he doesn't have to and she'll go alone, and then he gets in the robot. Then he resigns in 19 after the dummy plug, spends the next angel attack getting closer to headquarters, then decides it's more important than his feelings and demands to be put in the robot.
Like, it does happen, but every time it happens it's demonstrating he was there by choice.

She shows Lilith to Shinji right before the 6th Angel battle and explains what it is. Lilith's already impaled on the Spear of Longinus too.
Gendo reveals that there are 12/13 Angels this time and that he and Fuyutsuki are deliberately pushing Rei and Shinji together as part of a plan laid out 14 years ago. That also means Yui was involved in this plan and that she knew about Rei.
They also removed the scene where Unit 01 protects Shinji from falling lights and any suggestion that Yui is controlling Unit 01.
