The rules for Nasuverse are solid once you understand how it works.
Rules are a guideline they are not absolute, but almost everything normal will conform to them normally. You could say that the current age of humanity decides the guidelines for the world. Previously the world worked on a basis of magic, but humans became more rational so the basis for the world became science. Human values can shape how the world works and what rules it obeys.
No rule is absolute, but its also damn near impossible for one person to go against the rules unless some freak of nature or miracle happens that allows them to break the rule situationally. However it is a point that miracles and freaks do exist.
The stories always feature freaks of nature, special people, and other odd types; so of course you're going to have some guys in the mix that break the rules. For your average modern this or that, you aren't going to overcome the guidelines that are the basis for the world. However this is a universe where there are always exceptions. What people don't understand when they see the exceptions, is that there's still 99% of heroes of people that fundamentally go by the rules of the world,. Its just that its fun to see the exceptions for the rule, and its a point that they're shown, in order to break the idea over the viewers head that the rules are only a foundation rather than absolute.
Basically every rule set up within F/SN was broken at some point, but this was done on purpose, to show the foundation idea of this universe. He created a universe where there are rules, but there's always wiggle room for how they can be interpreted.

You misunderstand, magecraft is the human means of attempting to reproduce miracles by use of magic circuits and Foundations, which are like giant rituals that are constantly active and allow magi to cast spells. Another example of a miracle is magic from the Age of Gods, like what Medea can use, which is power granted to her by the gods, and as such, it is something that no human can obtain, hence, a 'miracle.'

In the modern era, the only way to produce true miracles is by using what the Association has deemed True Magic, which are paths to the Root of existence. But you need magecraft in order to access the Root, so as magecraft is weakened, it becomes more and more impossible to reach Akasha for modern humans.
