Once you get good at a language you stop translating it to your native language and deriving meaning from that.
When people start learning a language and they face a difficult sentence they attempt to translate it word for word, grammar structure for grammar structure. This is different from "feeling a sentence."
In Japanese it's more important to learn to "feel" sentences from the get go than with other languages - especially because it uses an entirely different grammatical syntax than what people are used to from Germanic languages.
The brain absolutely does have both the function to "translate" a sentence and "feel" a sentence.

Mine does, though. I don't even bother learning many rules when getting familiar with a new language, just the basics. I figure the rest of it based on how it sounds to me, how it fits into the general structure. Every language has a rhythm of sorts and if you can feel it, it's going to be much easier for you.

I think the idea is that it's actually way easier to get to that producing level than it is for other languages, considering there is pretty much only 1 conjugation you have to learn and like 3 irregular basic verbs. It's much faster to get to the point where you know what to say instead of having to calculate it out in your head. Nouns and adjectives have no declensions.
It's very alien to English speakers but it's definitely not complex.

While verbs like つく, or more eponymously, かける, have a lot of different nuances, it really only has one basic meaning. Try catching that meaning instead of worrying about "which" version is being used at the moment.

At the point where you understand what 都合がつく means, you stop worrying about it and keep going. Like >>143023829 said, 付く has essentially one meaning that is pretty abstract so it's pointless to try to pin down so precisely with English translations. The Japanese dictionary entry should tell you as much.
