The Protoculture just gave them automated factories to produce their weapons and cloning chambers to replenish their numbers. They likely didn't bother providing the Zentradi better technology that was developed. I wouldn't say humanity improved on every bit of Overtechnology rather they discovered it as they learned more from their relics and ruins. "New" fold warp tech and fold network with fold quartz isn't anything new for the Protoculture as they've used them before when they attempted to copy the Vajra. Same with weaponizing song since they have relics that amplify fold wave energy produced from singing.

Where are cities, factories, anything? If I remember right, only one wreckage of protoculture ship was ever found in whole post space war history.

Honestly if the Windermerans didn't mind control the existing Brinsgr NUN forces, even their protoculture ship would probably get shit on, considering that the Protoculture's military tech probably wasn't much more advanced than that of the Zentradi or Supervision Army, on which Overtech is based, considering those forces basically were the Protoculture army.
If the NUN actually gave enough of shit about the sector to send out a full fleet with PMC support, Windermere wouldn't last 5 seconds, no matter what Protoculture tech they dug up.
