The way I see it, Jun saw Tomo in her little sailor uniform for the first time and confessed to her. She didn't get it because she was still just a naive little tomboy at the time. Jun takes that as a rejection and wants to get over his feelings for her. So he tries avoiding her, figures maybe these feelings will go away over time. Eventually he realizes that's not working so he tries dating Misuzu to take his mind off it. That obviously doesn't work either so he breaks it off, then he decides to start hanging out with Tomo again and just hope that it can be like old times again. This helps a bit, but then the worst possible thing happens. She confesses to him. He just went through hell, so he knows what's at risk if it doesn't work out. It's too scary, so he falls back on denial.

I think that's the central conceit of the manga. Ostensibly the premise is oblivious male character doesn't get that female character is into him. That's what was outlined in the first couple chapters. By Tomo. The unreliable narrator.
Who's really more stupid? Jun or Tomo? Hasn't Tomo just been manipulated by everybody around her for the duration?
