If he wanted to reunite with Yui, wouldnt Seele's plan work as well for him? He also complained about humans not being able to understand each other so its seems Seele's project was a win-win for him.

Gendou wanted to fulfil -Yui's- plan (or at least what he thought her plan was), which was in opposition to Seele's (and was, pretty much, what ultimately occurred). Being reunited with Yui was his -personal- motivation. When the time came though, he refused it, realizing that he wasn't worthy.

Why would Gendo want to create a different third impact when Seele's third impact would allow him to get with Yui as shown when Yui comes for him during the third impact?

Yui's plan apparently had several goals:
1) Become a god and preserve mankind.
2) Destroy Seele and the impact-threat that the ayy artifacts posed to mankind and civilization- this is half of why she brought the Lance of Longinus with her (the other half is to hold onto the weapon that perhaps could wound her).
3) Give mankind a spiritual rebirth by uniting all souls; force them to confront their nature and choose life and individual existence.
Gendou loves Yui and wants to be with her. Presumably he expected her to take him with her, as in the manga. But he realized that he didn't really deserve it, and suffered the same fate as the rest of mankind.

1) Gendo's plan - he becomes the "God" of instrumentality. Basically to use Unit-01 as his own personal ark to "ride out" third impact. It's unclear what he would do next. What is clear is that he would see Yui again. This means that he needs Unit-01. My guess is that he would be tanged and join Yui in Unit-01 for eternity or manage to "pull" her soul out of Unit-01 or something and create his
2) SEELE's plan - turn everyone into soup forever using the mass productions EVAs. If this were to occur Yui's soul (being trapped in Unit-01) would not be reunited with Gendo. Their end goal is to have everyone live as LCL soup forever. This differs from Gendo's in that he probably never planned to tang everyone, at least not permanently.

Yui was inside Unit-01, so he wouldn't have been reunited with her with SEELE's plan, which was to tang everyone permanently as the next "stage" of human evolution (which Gendo objects to). In any case, he and Yui would have both lost their identities in the LCL soup. He wanted to remain "human" with Yui, either by living together with her as individuals, merging just with her, or possibly retrieving her soul from Unit-01. It's not clear besides "seeing" Yui again. He didn't want to tang everyone, and rejects SEELE's "death" agenda.
Yui has plans of her own. She basically wants to use instrumentality as a psycho-therapy session for all of humanity. She entrusts things to Shinji to make the right choice and basically learn to live as an individual, with all the pain that causes. Only those who are able to have the will to live, to recognize their own individuality, will come back. She also gets to live on permanently as evidence of humanity's existence (which would otherwise be wiped out eventually).
