So he basically pulled a Kurata? Because the series itself shows that Gamagoori was developing feelings for Mako and gets pretty apparent towards the end. I mean, Gama did seem to have feelings for Satsuki at first although it looked like it mellowed out during the series.

Nakashima and Imaishi were clear since the beginning there wouldn't be romance. Maybe combi, but everything in the platonical sense.
Nakashima wanted to make a story based on Sakigake Otokojuku but with women instead of men.
Characters like Gamagori or Uzu were going to be female initially. Of course the genders changed eventually, but the "no romance" element was kept.

One thing I learned ever since KLK ended its original broadcast, is that the production of the show was hell. It was Trigger's first original episodic series, most animators were rookies, meeting deadlines, internal communications were a bit messy, etc.
Kazuki Nakashima was the head writer, and as such he was to keep watch over the whole story. He even personally wrote all of Mako's characterization of all episodes.
In my personal opinion, Whoever came up with the flowers were either the animator or the storyboarder that fancied the pairing. I mean usually, there's no harm in throwing teases like that, but Nakashima's attitude was a bit adamant about his "no romance" policy after the show ended, especially after the OVA, that one can't help to think that is a contrast that he could have prevented if given the chance. However, he wasn't prohibiting the shippers to ship the pairings they wanted. He just wanted to make that point clear. That their relationship wasn't romantic.
I guess the animators, (who were the ones with more contact with the fans), were aware of the shipping cancer fans existence and decided to throw them bones. I also remember the trigger newscaster being so biased towards Gama x Mako, every episode so that didn't help either.
