It's really hard to say, but the direction that this is heading in is that Jun will end up in a situation where it's completely apparent that this is tomo. Like there might be one or two more chapters where she's doing blatantly tomo things until it gets to the point where he'd have to be completely dysfunctional to not know.
We already know that jun has pretty much consciously decided to assume that this is not tomo, but once all room for debate is removed, there are two obvious possibilities. Both of them involve mind-fucking jun because he's so in denial. In fact Misuzu has orchestrated almost this exact same situation before, and for this exact same purpose. She knows that jun is in love with tomo, and jun knows that she knows, so she isn't telling tomo. Misuzu feels guilty about it, and she's been punishing jun by forcing him to confront his love for her. Remember when Misuzu forced Tomo to take her spats off and Jun saw her pantsu, and how much Misuzu gloated about it?
Anyway, there are two possibilities.
The first is that Jun just keeps right on denying, to the point of absurdity. Tomo may actually just admit to him at this point that it's her, and they'll either have to hash this shit out or Jun will just run away again, like that time when they were walking home in the rain.
The other is that Jun accepts that she's Tomo. He would probably confront her about why she basically lied to him. She says "I would be embarrassed," and he says "why? it looks good on you," and possibly "I like the regular Tomo more, though."
The trajectory is toward some kind of confrontation like this. Anything else would be a blue-balling derail at this point.

Yeah yeah, I know. I'm pretty confident that something is gonna happen here, even if it's just Jun putting on his mindfuck face or running away like a pussy. I don't think it's gonna be a complete derail. The manga has been pretty consistent in separating out filler shit from plot shit, and this is feeling more and more like plot shit.
Some other vague possibilities:
One of the other male characters shows up and immediately recognizes her as tomo.
They start having a conversation "oh you're into sports? I have a friend who's a girl who's also into sports," and he basically hints to Tomo that he likes her. This is just blatant wishful thinking on my part.
Some kind of delinquent attack. The author has used this mechanism before so maybe he'll fall back on it. Tomo fights alongside Jun pretty much revealing her identity and the puzzle pieces of Jun's femininity and boyishness start to fit together a little better in his mind.
The important thing is that every scenario I've outlined pushes Jun to either confront or run from the reality that's right in front of him.

I hope the story takes one of those paths that head towards an earlier confrontation. IMO the path of Tomo lying to Jun pretending to be related to herself is the path I hope they don't take.
It would just give them the author a reason to drag the story out.
Although in that path it would be nice to see Tomo slowly implement parts of her other self into her normal look until without realizing it she reached a perfect balance.
