So far they kept him alive through all the kidnappings, why should Bert want to eat Eren now all of a sudden? Even if, stepping doesn't seem to be as convenient anyway, since he'd have to lean before picking him up and eating him, all in snail's pace. No, it's really all in the manga. I'd also argue that a character doesn't need to be "DEEP" in order to inspire sympathy or affection (or even fanatism): it mostly depends on the readers' own perspective, experience and preferences as well as the author's ability to make you care.
Historia for example is one of the most complex and multi-layered characters in the manga and all that she got during the Uprising arc was hate because she isn't relatable to most readers, and in this fanbase like in many others, there's little to no tolerance for a character making mistakes, however big or small.
