I don't think it's particularly bad but it does seem like it's trying too hard to be heavy. I wouldn't necessarily call it edgy, but it definitely seems like a story that's meant to be dark just to be dark. These times of narratives usually work best if you have a mixture of the bad and the guy and sprinkle a little hope, because people will just get tired of non-stop suffering. The tone is also way out of what Kyoani has done in the past several years so I really wonder how they'll adapt this, particularly the war scenes.
If Kyoani one thing right, though, it's have good scene composition. This has the potential to have some stellar episodes but i can easily see it becoming something that's unpleasant to watch weekly.

No major changes. Kumiko and Reina as gay as fuck in the novels, and while Shuichi eventually wins, he's not a big deal in the first volumes. His relationship with Kumiko is camaraderie, and that's what they portrayed in the show. So far, at least. Like I said, these are all parts of an adaption. They have to remove scenes to fit the time slot, they have to add some dialogue to show things that aren't spoken in the novel or to develop some characters, etc. Any adaption has this kind of things.
Changing the story would be something like what they did to Chuuni or KnK. Chuuni's novel is about Rikka and Yuuta studying math, and it's a love triangle with Shinka. The anime changes that to being mostly about Rikka and Deko's (original character) chuuni antics and about Rikka's daddy issues, and Shinka isn't a romantic interest. In the KnK novel, Akihito doesn't have a berserk mode, and that alone changes like half the fucking story.
All the things you listed are just things that have to happen in adaptions, not changes to the story.
