It's basic shit that Rei, being the quiet, emotionless one, would be given a blue template. Blue is used to represent serenity, peacefulness, thoughtfulness and introspection.
The exact opposite of a fiery color like red. Which can represent wild attitude, aggression, energy, intensity and passion. Gee, I wonder if there isn't a character to whom a red color palette is applied who might represent a few of those characteristics.

In the original concept arts, all character's hair had natural colors because they wanted a realistic SF setting.
But they removed this idea because video games based on Eva were planned and at that time, you had to show a lot of colors to sell your game. It was the same for Eva-01 color, it was supposed to be white.
