UFO did the best job they could with UBW, but FSN just doesn't translate 100% well to anime beacuse of the heavy usage of inner monologues.
The way UFO handled it by showing in a visual way was great, but you'd probably have a hard time understanding it if you didn't read the VN first.

There's three stories. All of them are the "main story.
They are meant to be read as Fate > UBW > Heaven's Feel for thematic purposes.
The Realta Nua release has them separated, and the original locked the routes out to be played in that order.It's a 50 hour VN, so get comfy.
If you feel like there's too much to handle from what I've said, try your hand at the Tsukihime game Type Moon produced previously, which is much shorter and has lore bits that you'll miss if you skip it.
