I think that normally they wouldn't be completely separate. Berserker Herc might be mad and incapable of free thought, but the human side of him allowed him to will himself to stay in existence for Ilya to die peacefully. It was also his human heart that allowed him to let Shirou kill him properly instead of making it a mutual kill when Shirou used Nine Lives Blade Works.
It sounds to me like this whole command spell to restrict Herc to only his humanity thing was a deliberate move by the master to prevent Herc from going down to Gilgamesh, who has Enkidu's chains to take out any divine heroes with ease.

Fragments is actually alright as long as Manaka isn't in the scene. And when she is in the scene the issue is more often than not that the prose narration takes a nosedive as it has to describe how perfect Manaka appears through the eyes of other characters.
Another problem is how predictable the story is. At least in part this is because the story always had a foregone conclusion, but Sakurai seems to not want to shake anything up either. He's not expanding on the cosmology much and isn't throwing many curveballs with the plot, and most of the characters can appear kinda plain compared to those from series such as Extra or Strange Fake. There are few big plot twists and there only seems to be one thing going on at a time, which basically just tells me that Sakurai is not secure in handling so many different perspectives at once.
Again, I think the series is alright, I'm not expecting much anyway, but anyone can see that it has some shortcomings.
