She didn't stop Gendo and Seele. It still happened.
She didn't save Shinji. Shinji made his decision after coming to the conclusion that he'd find happiness. After he came to that conclusion, she showed up and was just like "good job," and disappeared.

You take her word at face value when if you think it over a little there are cracks in that facade.
The only thing she couldn't have control over is being the daughter of Ikari Sr and as such getting involved with SEELE at all. everything else was her doing:
Seele wanted to bring instrumentality and merge humanity with them conveniently at the driver's seat.
Obviously she must have disagreed with that vision, otherwise there is no show. So she recruited Gendo and Fuyutsuki to 'her cause': Stopping Seele and instead bring some sort of utopian world which is the agenda she does discuss with them.
But her real plan was to become a god in order to be a human time capsule for humanity. She never discussed this with either of them until the day before her contact experiment, and only told Fuyutsuki who she could trust not to do anything with that info and not Gendo who would have likely stopped her.
From there Gendo abandoned the 'bring utopia scenario' and pursued the 'give Yui back scenario'. Fuytusuki knew Seele's and Gendo's goals were pointless by then.
Doing good for humanity was how she recruited Gendo and Fuytusuki not her ultimate goal, as for her son, she cared more about keeping the memory of him and humanity than she cared about his fate or humanity's

She got Gendo and Fuyutsuki to fight off Seele's plan once she was gone. And Gendo did it under false pretenses, because he never knew that what happened to her wasn't an accident but something she intended. She was disapointed in Gendo, but that's likely because whe expected he would have been a good dad without her and he couldn't be. But she was never sorry for what she did to him or Shinji by being absent.

Or she went into Eva to protect her son. Hell, she even says that she's going along with SEELE for Shinji's sake in episode 21. Becoming a testament to humankind was likely more of an afterthought. Nothing really suggests this massive conspiracy that you are suggesting.

I'm not as radical as the others who hate her guts or think she was the ultimate villain of the show. Like everyone else in Eva she was very flawed, not the Saintly Mother that you think she is on your first impression or the evil manipulator you might think she actually was once you realize she played everyone and they didn't even know it.
She had a commendable goal, but archieved it at the expense of those she loved. And you could say it was self serving since she was the one making the call to conveniently make herself a god, but she also realized her reward would be her own punishment.
She does help make Gendo more sympathetic, because she turned him from the distant and brutal father figure you might think at first, and then you realize he must have originally gotten involved with Seele thinking he would do the right thing, Stop them and build an utopian world along with Yui. And he became the dark figure he was because of the loss he suffered never knowing that was the plan all along.

He did what he did not knowing the full pictue so from that angle that's true, but it's also true from the scientific angle unlike Yui, Fuyutsuki, Naoko, Kyoko or Ritsuko.he wasn't a scientific genious, he was kind of a fuck up, got involved in all of this because of Yui.

In Eva 3.0, Ritsuko said Eva 01's core is souless and completely empty.
But later on Fuyutski tells Shinji that Rei (and presumably Shinji's mom) are still in Eva 01's core.
The fuck is going on? Misato and Ritsuko kept telling Shinji Rei was gone, and it didn't seem like they were lying to him. They seemed to believe it themselves.
The fuck is going on? Why does everything have to be so complicated?
And what happened to Kaworu? Yeah, his head exploded, but he's an angel, the father of the angels, Adam. What happened to his soul? Could it have been sucked into Unit 13's core? And if so, was it all part of Gendo's plan? He actually says something is going according to plan at the end of the movie, but it's kind hard to figure out just what is it because there is a ton of bullshit that happens in 3.0, especially towards the end.
