He also still reeks of witch, which should make her more cautious. Although he did things that a cultist wouldn't do, why that doesn't keeps her more on guard is rather convenient. Considering magic is a thing, why she didn't thought that a witch is manipulating him and perhaps is dangerous to get close to him?
You mention the scene where Emilia "comforts him [and] she really couldn't hold her stance against him anymore". If Rem lives with Emilia and she know she's kind, why doesn't she doubts him even more, thinking he (or the witch responsible for the curse) could be plotting something?
Also, Puck is the most convenient scapegoat of the show.

Too bad Subaru got mad at Emilia in the 5th Vol becauseShe left his ass to find someone else for a bit just when he reached a re spawn area, and during vol 6, Emilia broke down in tears, telling Subaru she fucked the person and felt terrible about it, pretty much setting in stone that in fact, she did NTR him.
