If it happens, I doubt :re would be a part of it based on an image of Touka dismally starting outside the windows of :re on his tumblr last year. It was accompanied with an excerpt from one of Eto's books (Dear Kafka) about a "child" (Kaneki) who "got lost" on the way home (see Touka saying that Kaneki got lost on the way back to Anteiku in the final chapter of TG) and as "forgotten the fact of even coming back" and the child "begins to desire death again." Translation: Kaneki is not thinking about :re and just wants to die. That was posted during the auction raid, so we had no idea what it meant at the time. Now it makes sense. It strongly implies Kaneki will not be affiliated with :re after this arc is over.
On the flipside, you already have Eto setting the groundwork for Neo-Aogiri for chapter 61, and the poem on Ishida's tumblr (along with the implications of the calendar) strongly suggest she's going to be manipulating and grooming him to be her One Eyed King. No matter what, I don't see this happening with Eto's influence. And I doubt :re would just sit back and let that happen. Not that they could actually harm Eto in the first place, but still. It's also hard for me to imagine Amon or Tsukiyama (because of Karren) working with Eto either. I definitely want to see how this turns out.

All true. But this is a weekly serialization that has been going on for years; it is fun to see just how much the author laid the groundwork for ages ago in hindsight. That obviously is not applicable in a novel. Like you said, many mangaka these days have a general idea of where they want the story to progress, but mostly write as they go along. So Ishida is a breath of fresh air for some.

Anon, have you been reading? They are the primary drivers of the human vs ghoul conflict. Even before chapter 66 of :re, this was apparent. They control the masses by creating enemies and having the CCG exterminate them and keeping the public nice and ignorant. Furuta makes it clear in his conversation about "equilibrium" with Eto. Yes, their birdcage is the very reason the world is wrong.
