No it was supposed to be an insight of personal philosophy. To him the word human started to mean a being with feelings and dreams that is inherently free. The real plot twist is that unbeknown to him his people were genetically engineered to look physically different than humans in order to deny that they are beings with feelings and dreams that are inherently free.

This is very possible. Since it seems like the Earth Spiders got a Minoshiro at some point, which would have probably been acquired by the Robber Flies. And it seems unlikely for Squealer not to ask the Minoshiro such a thing if he got his hands on one. Still not confirmed.
And even then, the Bakenezumi are most definitely not humans anymore. Their genome has been tampered too much to be considered anything but a brand new species. So, it is still sorta important to see that he considered himself a human, meaning he didn't see the psychics as gods either.

I thought the plot twist was going to be that they actually are humans, and that illusion magic was being used to separate the different 'species' of people into various classes/villages/nations, and that the disappearances were people who had been made into outcasts for finding out the truth.
Turns out they were just another species all along. Well okay then.
The point is that the queerats, even though they looked like monsters, still had human emotions. The psychics looked like humans, but they were just bonobos.
Non-autistic viewers are meant to realize that the queerats are much more like the humanity they've grown up with.

Not quite.The psychic humans are op compared to normal people, so to keep psy people from using there powers willie nillie on regualr folk, scientists from ages before the start of the show slowly put a negative physical response in psy people that used their powers on regular humans. The response was enough to make you physically ill or even kill you. Regular humans were integrated with mole rat dna by psy people to make them look less human,until they look like what they are at the start of the show. This lowered the negative response received when a psy person used their powers on the rat people.
TLDR;The psychic people turned regular people into to ratmen to use their psychic powers on them.
