How exactly did you expect anything else than that from a harem anime?
There's only a handful of series that don't inevitably pair the MC with the first girl(who's usually a childhood friend and tsundere), and most of those are from the same guy.
Very rarely does the author ever change the primary love interest due to fan outcry, or popularity of another character. I can only think of maybe 1 or 2 stories where this happened.

Apparently the girls at CLAMP had intended Sakura to be with Yukito, but as time went on, they enjoyed Syaoran as a character and the general fandom shipped Sakura x Syaoran, so they just went with it and made Yukito gay for Touya. Things worked out for the best there.

He laid great groundwork, unfortunately because MC is a blank slate, it's very easy to casually watch since girls carry the show. The light novel was also well done while it survived, anime adaption fucked up the taboo again of doing it's own thing.
S2 had no hope at all, even Sarashiki Tatenashi couldn't save it, it was Rei happy clone design and carried her story more than the Bento fighting girl. (Bento has superior legs though)

Well, theYuuki Homura manga is still ongoing (and actually good), so that's something.
I think, though, it's more the SEED Destiny effect where it squanders it's potential so badly in such a fascinating way that it can't help but stick in your craw and invite discussion, even years after the fact.

Hang around these threads long enough and you learn that the groundwork was good enough that the MC wasn't a blank slate either. He actually had a pretty well defined character, and wasn't quite like other harem leads. He was thoughtful, insightful emotionally damaged and didn't freak out about girls.
