Everything I've ever read about Nishiki Hiroshi and Azuma having bad blood between them has always been debunked in every interview I've read with them when either of them are asked about that. And then Nishiki did that AMA a few weeks ago where he said that there's never been friction between them too.
The only time I've read anything ill Azuma has said about Azumanga The Animation is that he himself didn't like the animation process because so much of the jokes are characters being idiocentric and staring with silence. As a mangaka, he found it really hard to translate that.
And the same goes for what he's said about Yostuba anime, it's too idiocentric and relies heavily on silence and characters staring at each other even moreso than Azumanga.
