They did Amagi because Takemoto and Satoh are buddies. This and Hibike! are, as you say, a bit of a shift from what they've been doing for almost four years.
My guess: they're doing what a number of Japanese content producers are doing, and looking at expanding directly into the English market, rather than relying on the Japanese market first and selling localisations later. That would mean adapting things that are popular but oversaturated in the Japanese market but largely unknown in the worldwide market. And if they're relying on the anime to be its own product, rather than a vehicle for promoting merch and novels, it matters less who owns the IP.

KyoAni make very visually appealing works, and they're known for butchering the source material, so I'm confident the terrible parts of the manga will be removed/adjusted.
The fact that it's a movie also means higher production value and shorter run time, which again, means they'll be removing a lot of the garbage.
I feel like I didn't really care about this manga getting an adaptation, so in a way I'm glad it was KyoAni. I think they have a high chance of fucking it up royally, but I'd rather risk that for the possibility of a great adaptation, then getting a boring, run of the mill one, or none at all.
