Because anime is controlled by market forces, not ideologues.
The variety of hair and eye colours are used to create contrast between characters; while blonde hair/blue eyes is often used to designate Gaijin, it is not exclusive. Aesthetic combinations based on complementary colours happens to include yellow and blue.
Ethnicity doesn't particularly enter in to it - Kyouko from Yuru Yuri is Japanese, and just happens to use they yellow/blue combination; Gochiusa is set in generic "Europe" (they can't read Japanese) yet the characters use designs indistinguishable from those used by Japanese characters in other shows, eg: Rize looks similar to Aya from KinMoza.
Anime girls are not particularly distinguishable as any race, they just exploit the human perception of what is cute - babies have larger heads and hands, larger eyes, and smaller noses, human came to have an inherent positive feeling towards these features so that they could override the negative feelings a baby can create by requiring constant attention. Women also exploit some of these features as an evolutionary strategy and further with make up to enhance these proportions. The same features were bred for in domestic cats to make them aesthetically pleasing.
White skin is common, but lighter skin tones have always been valued in women in Japan - they would avoid the sun, and traditional make up included literally painting one's face completely white. It happens that Europeans and Asians can both identify with this skin tone, while brown and black people cannot. Dark skin is a niche interest in Japan, and in white people for that matter, so it only appears infrequently, and usually the same design choices are retained when employing it, so they won't look distinctively black.
Japan doesn't want to look at ethnic features of any race, only an ideal of beauty.
