Okay, I rewatched the episode.
Up until now, I had assumed that part was the other way around: the manuscript next to Kino's bed contained the story of the last girl on Earth and the author's nip magic bullshit (that the resistance movement talked about earlier in the episode) made her self-insert into the story so thoroughly enough that she doubted reality*. And the tank appearing again at the end of the episode was also the result of the author's dream-inducing magic.
*"reality" being the scope that the other episodes of the show depict as being reality
Now I'm a lot less certain about everything.
