The entire Lain franchise is intentionally confusing, and even when you understand all the pieces of the story there's still lots left open to interpretation, and then there's no single correct explanation for who/what Lain was and what happens to/around her. There are three main schools of thought though:
1. Lain was the personification of telecommunications technologies, particularly the proto-Internet "Wired."
2. Lain was a spiritual entity given expression through the means of technology.
3. Lain was a delusional figure whose irrationality had uncanny similarities to features of the modern technological world.

So was the real world just a physical form of the Wired? Well I guess not, I mean humans had to have existed and made the Wired to begin with, right?... But after it was made, it seems it's possible to do that: make (program) something in the Wired, then make real in the real world, as we observe through Lain rewriting memories, and that "god" dude manifesting in reality after he already went into the Wired.

Wouldn't that theory they talked about of "if you're a god in the Wired, you ARE God" pretty much be true if you think about it considering you can translate changes to the Wired into real life? Lain can alter reality, travel through time, manifest her physical being years later and interact with her old friend after she's gotten married. At what point do you call her a god, because I think that's pretty damn close.

This guy does a very good rundown of Lain and the basic messages and story plots behind each episode going as far as to look into the commentaries of the writers and directors as well. Each episode in the playlist talks about 2 episodes of lain.

There's still a LOT of other background stuff to understand but he gets the job done in at least understanding the anime itself.

I don't think Lain has one single correct interpretation but I'm certain this one is wrong. There's almost nothing Christ-like about Lain: her actions aren't redemptive, she doesn't represent a moralistic or monotheistic message, and she barely qualifies as a messianic figure even though the anime does include a Lain-cult (that doesn't even last for very long).

Who Lain is, is one of the biggest debates around the series.

The named character "god/kami-sama" in the anime was Masami Eiri, a researcher who was trying to take over the wired for himself (when Lain resets the universe in ep13 she makes it so that Eiri doesn't jump in front of a train in hopes of sending his soul to the wired).

To your last point, yeah, Lain is godlike at the end of the anime - the confusing thing is that she's not self-aware of her divinity until that point.

Point 3. is unreasonable if the statement implies that essentially it's all in Lain's head, considering the narrative also happened from her sister's point of view.

Regarding 2, there is an explanation in the anime about how Lain was born. I don't remember well but it had to do with some common "frequency" that mankind shared with the earth. Now that could be an explanation proving 2. wrong because it's essentially claiming that Lain was born through scientific/engineering means. It is the most reasonable point in the bunch.

1. Lain had emotions and was implied to exist only in people's memories. Technologies are not of that nature.

Late response, but no, Lain wasn't actively deceiving anyone, she didn't really understand what was going on until late in the series herself.

To your last comments:
1. Lain's sister's experience isn't necessarily important - remember that lots of people had their experiences/memories altered by the phenomenon occurring around Lain. But more importantly, Konaka and co. clearly had schizophrenia in mind when they developed the franchise (hence naming Lain after a somewhat famous psychologist), it's explicit in the PSX game, and not much of a leap to read some of that into the anime.
2. The birth argument doesn't necessarily invalidate a spiritual analysis of Lain. Consider how real world religions survive despite vagueness about where their creator god(s) came from ("In the beginning was the Word, and the Word was with God, and the Word was God."). Likewise, what caused the big bang? /rhetorical.
3. Technology can theoretically have emotions (or at least appear to) - ever hear of the Turing Test? In any case, it should not be surprising that an embodied spirit of the Wired would have emotions, considering how human emotions are so critical to the functioning of the Wired.

Again, I'm not arguing that any one of these approaches (tech, spirit, psychology) is the one true answer - just arguing that they're ALL valid.

I think that the relationship between Lain and Alice is ultimately the most important aspect of the show. Lain and Alice initially begin their relationship by bonding over their mutual interest in the Wired. However, Lain eventually becomes too interested in the Wired, which causes her to become more isolated from Alice. The Wired interferes with their relationship again when Evil Lain spreads rumors about Alice sleeping with her teacher; Lain tries to patch this up by manipulating everyone else's memory. Alice's memories are left intact, which suggests that Lain has somehow left Alice alone in her plan to merge the Wired and the real world, combined with fact that Alice can't hear Masami Eiri in the final episode, and Lain's comments about not "connecting" to Alice. Alice eventually convinces Lain not to merge the real world and the Wired. This takes place when Alice shows Lain her heartbeat. What Alice conveys to Lain is not only the sensual values of having a physical body, but also the need for a physical existence to "anchor" one's existence as memories/perceptions/information. The absence of a physical body and a definite presence in the Wired is what allows Eiri, Evil Lain, and the Knights to commit all their mischief. In addition, it subverts the main purpose of the Wired, which is to allow connection between people. If the information of one's memories and the perceptions of others has no physical referent, it is essentially meaningless; instead of connecting to another person, you're just experiencing a set of perceptions. SEL is ultimately a story of an introverted girl realizing the value of individual humans and the relationships between them after a brief flirtation with the perennial idea of mankind transcending itself.

Also, anyone who unironically thinks about Lain and Alice having a lesbian relationship should be shot.
