It's still probably her dad, or a representation of him.
The father figure is pretty important to Lain, really. He was one of the few people in Lain's life that expressed interest in her, and perhaps a genuine, fatherly love. Even if it was just an act, the act alone was enough, what with reality being the clusterfuck of perceptions and non-perceptions that it is in Lain. And especially because her real dad/s (Masami, maybe the whole world) were petty and stupid and both.
I suppose if God wanted to manifest then he'd probably do it through her dad though, so it'll be forever ambiguous.

What is it about Lain's art style that attracts me to it? Is it typical of the animation at the time? It just seems so silly smooth and each frame seems high quality.
