All of Seed/Destiny did this. Lacus is the main heroine but she hardly appears in SEED or interacts with Kira despite heavily featuring in the OP/ED.
Athrun/Cagalli are heavily featured in OP/ED but have very little interactions. Cagalli herself appears in the first episode then takes about 15 episodes to appear again.

Anime studios don't necessarily have the entire script for every episode written out before the first one even airs- things change during production all the time, I'd imagine that they planned on her doing more in S1 but then things changed and she wound up being a tertiary character. For another example, Orange was originally supposed to die when Kallen toasted his mech, but he wound up being popular enough that they decided to keep him around.

Or else they had a cast of characters they wanted to introduce, but didn't have the exact timeline for their intros. I think that is more obvious in R2 where you had characters like many of the Rounds whose character went nowhere, or even the extra siblings for Schneizel/Lulu/Cornelia who were introduced and later all got nuked or even the military leader of the EU or XingKe for that matter imo. For a guy who is suppose to be equal to Lelouch and Suzaku all he does in the 2nd half is job or pretend to die from his incurable disease.
