Oh boy, Boogiepop Phantom looked so great but I just couldn't get into it, I remember the stories were pretty fucked up but the plot was so messy (even more so than lain), nothing made sense to me and it felt terrible paced and structured, as if they were aiming for a Pulp Fiction or Memento type of narrative but done wrong, it was so slow and not even relaxing, but rather oppressing and frustrating, if that was the intended reaction of the public, then I must say they did a great job, but it was hard to watch, I just had to drop it after 5 or so episodes.
I might give it another chance in the future.

The thing is Boogiepop Phantom is the last thing cronologicaly in the Boogiepop franchise, no wonder the it felt messy, the anime is more enjoyable if your just take it as a collection of weird/spooky/Twilight Zone-like episodes. All the recurring characters had their stories told in the LNs, so is no surprise to you get lost just watching the anime.

The way I see it:
To the Haibane, the walled city is Purgatory, in the traditional sense of Heaven's "waiting chamber", a place that's only their home for a limited time.
For the humans however, the city represents their final resting place. To them this is already heaven - or hell, if you want.
That's why they don't have wings -not only because they'll never go on their "Day of Flight", but also because the wings are symbols of the Haibane's purity, or (in case they're tainted) the lack thereof. The humans don't need wings because their purity doesn't have to be tested.
There's another explanation that the humans are in fact fallen Haibane, who missed their day of flight and are doomed to stay forever in Purgatory, but I think that causes some inconsistancies with the show's narrative.

The point of the village is to give people who gave up on life a second chance. The village is populated with the best of humanity and the Haibane are placed there with no memories for the best chance of actually finding meaning in their own existence. They get surrounded by good people, are encouraged to work and have the memories of the previous world erased so they can start with a blank slate.
The Haibane who start giving into despair get the spots and become 'sin bound' because they're falling back into the same mindset that ruined their previous life, they lose hope, fall prey to depression and lose sight of the people who support them. Just like what happened to Rakka, she started isolating herself and running away from the people who cared about her, probably the same reasons why she committed suicide in her previous life, and so she became 'sin bound'.
Reki had her wings from the start because she was born into an empty room with no-one in it. Remember that she had been there for over a day before she was found. She started off on the wrong foot and wasn't able to escape the despair she dragged along with her because of it.
If all the Haibane are not suicide victims then it makes no sense. Why do some people get reincarnated as Haibane? The idea that they all committed suicide makes thematic sense, and explains a lot about why they need to be there in the first place.

Because they, in general, had grievances prior to death - unrealized ideas about themselves and their perceptions of their destinies.
You make an interesting point, but I don't see much in series evidence in favor of the idea that everyone else committed suicide. The above idea that I present is supported by Kuu's departure, which to me did not hint at suicide.
