It's nostalgia - remembering only the good parts, mostly the lack of responsibility and availability of a large group of peers that never exists after it.
It was generally just boring and a hassle, if not outright hell if you're low on the social ranking.

Graduation episodes are sad because it puts into perspective that these anime all take place in a matter of only a few years, and often half the group will get left behind when their seniors graduate. Then there's the one who will eventually be left by themself.
