This is what I think too. Imagine the scenario for Nagisa. She had just lost her real mother and fallen to despair. All of a sudden, Madoka is there, telling her that everything will be alright. Madoka wipes away Nagisa's tears, gives her a hug, and then she carries Nagisa off into the sky.
At least that is how I imagine it. Maybe they will actually animate her backstory at some point. It is a shame having to rely solely on the production notes for it.
